I don't have Adobe Pro, but I use CutePDF and the same thing happens to me. I thought it was the price I paid for using a freeware program, but I guess not.
When I print to a PDF file from Journal, text that is highlighted in yellow is no longer visible. The highlight is there, but no text can be seen. Anyone know how to fix this?
Details: I'm using Journal with XP SP2 and the full version of Adobe Acrobat 7.0. I have a journal document with yellow highlighted ink on it. I select Print, then Adobe PDF for the printer. In Acrobat the text shows up as a solid yellow blob.
Any help would be appreciated.

I'd venture that the "text" you are highlighting is actually in a image format rather than text - a subtle distinction with PDF. If you are getting solid color bars where high lighting had been this may be the case. Try converting (OCR) the PDF, then high lighting and printing to see if the problem recurs.
Hmm... I'm only speaking for myself, but I don't think the background ink is in an image format. I just think the PDF printer doesn't do translucency.

You presented an interesting and challenging problem. I call it a bug. The testing done by you and skinny_fat validate that text in highlighted journal text is masked when the pdf file is created.
The question is where is the problem being created: Journal, the print driver, or the reader.
I tested with Journal, OneNote, PDF Annotator and Word. The result was the same, except for MS Word 2003. Please see the image below printed from Word with the PDF Converter and read with Adobe Acrobat Reader 7.0.
From my testing, I conclude the applications above, except MS Word, do not give us the utility we need from Microsoft Journal and OneNote. If it works from Word, why not the other Microsoft Products. I will report this as a bug with Journal and OneNote.

I also printed PDF files from GoBinder and experienced the same result with highlighted text, i.e., the highlight mask the underlying text.

That was my next test. I'm a bit surprised this problem exist with inking, given the O/S, and Journal, OneNote, and Word are all microsoft products.
I also downloaded and tested other PDF converters. They did not give a better result. I addition, I searched the Internet, adobe.com, and microsoft.com for anything on this problem--nothing.
Now, I'm trying to submit a bug-report. I can not find a means to do so on Microsoft's website. Further, because of the OEM in my product ID, I'll have to report the problem to Motion Computing.
Oh well...

The problem is that highlighted text in Microsoft Journal and OneNote mask the text when the document is printed to a PDF file. The does not happen when a PDF file with highlighted text is printed from Microsoft Word.
Of Course I have Windows XP Table PC Edition, SP2 with each of the Microsoft products bundled with my M1400 at time of purchase.

Like your image below, my highlighted ink in Word was also degraded when printed as a PDF file.
